I want to make a pre-order for the new iPhone, do I have to pay in-store or when I pre-order?

You pay at the time of Pre-Order. Your credit card or payment method will have a hold of the total amount and may not be charged until the iPhone has been shipped.

How does the pre order process exactly works? First time Apple and it feels like embracing a new religion. I want to do the iPhone pre order but I want to know how the pre ordering process works. I have a few questions. Do you need to pay now, or when your phone is ready to pick up from the store? Does it show me a exact date when I can come pick it up?
