I came back to my computer today and found this problem. I rebooted, and some came back, but many are still generic app logos. Can someone explain what's going on and how to fix it? Thanks! BTW, I don't know if it's related, but sometimes the screen saver doesn't kick in.
I have half a screen's worth of icons. I just posted a small sample here:

Safe Boot from the HD, (holding Shift key down at startup), does the problem occur in Safe Mode?
Safe mode attempts to repair Disks & clears lots of caches, so if Safe Mode works try again in regular boot.

OK. I rebooted in safe mode. All icons correct! Rebooted in danger mode (regular). Still good! There are too many, though. Time to clean up!

BTW, they should call safe mode "it'll be a while" mode.
LOL, yes, it can take awhile with all it's attempting to correct, but great news! :)
BTW, the desktop is not a good place to keep files, the more you have on the Desktop the more resources get taken up needlessly, OSX treats every icon there as a Window of it's own... you can get so many icons on the Desktop that OSX cannot startup.

Yes, I have etrecheck, but I didn't think I'd need it for this. I'll post a report then too.
Well, I didn't do safe mode yet, but I rebooted and now only five icons are bad. Will try safe mode later.
