Try to cut the regions, where the track is perfectly silent.
If that is not possible, use the volume automaton curve for the track to silence the position where the region has been cut. Drag the automation curve down to zero to fade the transition between the two regions in and out.

I finally tried this and even with the volume entirely silent it still makes a click. It also does it when I loop a track. Nothing seems to work. Even if I looped a track that was dead silent at the beginning and end it makes a click.
