I am syncing my Safari bookmarks to ICloud accross three devices: MacBook, iPad, and iPhone. Is there a way to delete some Bookmarks from one device and not the other two and still be able to use ICloud? Thank you

Nope. The point of bookmark synching is to maintain a consistent list across your devices. There's no mechanism to identify specific bookmarks as local to one machine and not to be synched.
