Contact Apple Support:
If this is a consistent issue, then contact Apple Support. Cloning should not be occurring. Each iPhone has its own SIM card, which is configured by your Carrier. Also, contact Apple Support, letting them know what is occurring here. It may be a glitch in their device database.

They can be —but they shouldn't be on their own, which seems to be the case here.

So, what’s the app? Providing that may help many for certain.
Was you iPhone Jailbroken? If not, it can't be cloned.

Troubleshooting a "Hacked" Device:
Just like anyone, your best options are to secure your account (open and use a new eMail address for your Apple ID), and add everything back manually. As for your current phone, set it up anew, as if you were to sell it.

Three Things Here:
A. Modify your Credentials:
Having so much suspicion, consider modifying your credentials, ASAP, starting with a new password.
B. Verify Your Devices:

Apple try very hard to protect people from themselves but if a device is placed in someone else's hands while unlocked or its credentials are not safeguarded then there is nothing they can do.

Turn off Bluetooth and remove your roommate from your life.
What indication do you have that the phone has been cloned? And that it was your roommate?

I find it quite funny that they do not put any effort into providing support for this issue. She told me it wasn’t their problem and there was nothing they could do… absolute trash service.
