Without activating the stage manager, it works well to double click the window bar to minimize them to dock, but when I activate the stage manager, this function is gone. Does anyone know how to properly set it up so that the double clicking also works during stage manager?

If you want apps to minimize into the Dock, You have to disable Stage Manager.
You'd do well to check out BetterTouchTool... You can reassign all the default actions of clicking windows on their red, green, and yellow buttons. Amongst a TON of other functionality!
