Stage Manager will not allow me to switch to an open application that has an open popup or dialogue box

If it works as normal in safe mode, restart your Mac and test to see if it occurs again.

If it is every app, that means it's a system-wide issue. The best way to resolve those is reinstalling macOS which will reinstall features like Stage Manager: How to reinstall macOS - Apple Support
