Can I just add a check mark to the circle next to the item without the whole item disappearing?

If you are using Notes for Mac, I suspect you have checked the unchecked preference in the list shown above, and the items are not disappearing, but are being moved to the bottom of the list.
As an iPad is the only device listed in your device list, I've requested this question be relocated to the appropriate iPad community, where you're more likely to find a community member more familiar with iPadOS devices.
