I am using flags in Mail on my MacBook Pro (using Monterey 12.3.1). Up until yesterday I had 6 different colours used. Now when I try to add one of the coloured flags to a mail it flips it to red after you select it and it has now moved historic mails with a yellow flag to red as well. When I try to change the red flag back to yellow it just flips it back to red again straightaway.

It is possible that this is actually caused by your mail provider. I have two mail accounts. One keeps my flags as assigned. One only seems to have a single kind of flag in its repertoire - it only recognizes/assigns red ones and changes all flags to red as soon as synchronization is performed. This latter email provider used to recognize the different colored flags; that changed when they "upgraded" their servers.
My workaround is to create a mailbox on my mac and move flagged emails from the less-than-perfect email provider there.
My flags keep turning red
