I have two Junk Mail folders.
The junk mail goes to the bottom Junk Mail folder. Even though I turned off I can choose to send emails from the bottom folder to Junk mail which moves it to the top Junk Mail box.
My problem is I have emails going to junk mail I don't want to go to Junk mail. I've added them to my contacts, added them to VIP, still they go to Junk mailbox folder.

I called apple support. I went through the shut down completely, wait 30seconds, start again. deleted the plain Junk folder on iCloud.com web version. After a few minutes a new junk mail arrived and both the web version and Mac Mail the fake junk mail folder appeared again. I have a ticket number and at my next free time, I'll call back in with that number. I'll keep this updated. Thanks again.

Thanks for the reply. However I had turned off my Junk mail filtering as a test.
I clicked Reset and now Enable Junk Mail filtering is checked.
I don't know why I have a second folder marked junk. Even after deleting it, it reappears.
The Mailbox behavior is set to go to the Junk Folder with the X in it and yet the junk mail First goes to the junk plain folder.
I deleted the one own the bottom. The bottom Junk folder reappeared when the next just message arrived. I two finger clicked on it and sent the message to junk mail. The message left the bottom folder then appeared in the top Junk Mail Folder. Strange.

Open Mail Preferences, Accounts and select the account that "owns" the junk folder.
Select the Mailbox Behaviors tab and see what it says for the Junk folder. My guess is it is set to keep junk on your Mac and not on the server. If you set it to use the server Junk folder, it should go to the top mailbox.
The top one looks like the usual Junk folder that you'd get with any mail account.
The bottom one looks like a regular mailbox, that happens to be called "Junk".
The mailbox behavior says is should go to the Junk E-Mail (i.e the icon with the x in it). Since my last post 3 junk emails came in and they went to the plain folder marked Junk. Baffling

It appears that this is not just named Junk, but Junk (something).
This is unusual.
In that Mailbox Behaviors window in the preferences, you should just select "Junk":
But, what is the path to that "Junk E-mail?"
You can only see that by popping open the menu and see where it points.
I tried changing it, doesn't the mail still goes to the plain Junk folder and not to the official Junk folder with an X in it.
My only other idea is that is the iCloud server-side Junk Mailbox and iCloud is moving it to Junk before it arrives in your inbox.
