I just purchased a mac mini with final cut pro pre-installed, now I cannot upgrade because final cut pro was installed by apple under another account, how can I transfer the license under my account ?

I am not 100% sure but I think that you will have to contact Apple. The Apple account under which was purchased is the owner of that app. It is much the same as if You gave somebody a computer that had your copy of final cut installed on it. When they changed the Apple account they would no longer be able to see and download Final Cut nor would they be able to update it.
