When I access the folders I have an ICloud master folder that I have this older version of Notes and an Iphone folder that have my current version. As a backup is taken daily, the version on Icloud is always the older version and the current version is never backed up on ICloud. Why ?"

iCloud Not Syncing Notes:
Sign-out of iCloud on all of your devices, and then sign back in. Becertian all of your devices are up-to-date, backing them up first.
Recovering Lost Notes:
If you have lost the notes, then here is what to try...
A. Start Here: If you're Missing Notes on your iPhone, iPad, or iPod touch - Apple Support
B. Restore from a Backup:
Did your ever back up your iPhone with these installed? If so, back up you could back up your iPhone, and then restore it from the backup.
C. iCloud in Settings:
Look in iCloud settings in each device, and make sure that Notes is clicked. If it is, then unclick it, and then click it again. Perhaps it needs to resync across your devices?
