Preventing Folders from Being Deleted:

Use a Profile:

The only way to do this is to set up a profile, disallowing you from deleting items. It’d be similar to what I’ve mentioned here: How to Use a Profile to Disable the iSight Camera - Apple Community

Recommend this to Apple:

Do your Part: No. As of this post, preventing deletion forever is not a feature of the MacOS. So, recommend to Apple that they make it a feature. Apple won’t get back to you directly, but the more feedback they receive on this, the more they will know what their customers prefer and what suits their customers’ needs and wants. Apple will know nothing of your ideas, if you don’t provide them to them.

2. Select: “Feature Request” for the “Feedback Type“
3. Select: “Accessibility” for the “Feedback Area”
4. Comment: that you want this till be an option and why. Include the URL of this thread.
5. Proceed from there as necessary

If you want the new macOS Desktop to work like the old OS X Desktop...?

Go to Settings > Desktop & Dock and make the following changes.

“Keep folders on desktop permanently?: Just purchased a mini mac and want to set it up like my old iMac. I create folders on my desktop to store quick files. I turn off the iMac, and when I restart, those folders are still on the desktop. I cannot find out how to do that on my new Mini Mac. Can someone please give me clear directions? thanks so much!”

Your title and your question seem to contradict one another. So, which is it: You want to keep these files on the Desktop? Or you want to stop them from reappearing(forever and always)?

If they’re on the Desktop, then they are either locally-stored, or are part of iCloud. Creating a profile might allow for this, stopping you from deleting files.

That’s exactly what will happen. Your folders remain on your desktop.

Check in Settings->Desktop&Dock and see if Stage Manager is enabled? If it is, disable it.
