This morning all of my check/uncheck boxes were checked. I was scrolling through my library and suddenly all of the checks were gone. The boxes are there but no checks. Do i have to physically check every box for 30000 songs?!

No.
Hold down the CTRL key and click on any of the empty checkboxes. That will put the ticks back into every box.
