If you restore a backup or use quick start, all of the apps and data from you phone will be transferred to the iPad. You can choose to not transfer apps and data and you would be setting the iPad up as new.

if you choose to not transfer the apps, it has absolutely no effect on the phone.
What you might want to consider doing is make the complete transfer of all apps and data and then delete what you don’t want on the iPad. That will not affect the phone at all.
