I had Dark Sky and it said it has changed to Apple Weather but it is not listed in the iPhone App Store. I am totally up to date on updates. I don’t know what spotlight is, but it should be in the store. Did Apple pull it?

Dark Sky no longer exists. Apple’s Weather app, which is included with iOS, has replaced it.
You should have the app.

Apple Weather is still in the App Store. Search for "Weather" and it should also be on your phone unless you deleted it.
Apps can be removed from the home screen without being deleted. Go to the App Library (swipe left past your last home screen). From there you can touch and hold an app and add it to the home screen.
Also note the Search window at the top of the App Library.
