I forgot to select apps when transferring files from our old iMac to a new iMac. Can I use Migration Assistant a second time and select only Applications, not the user accounts that are being transferred right now?

You can use again if you so desire and pick the categories you want to migrate. I usually have "all" checked off when I initially migrate to a new Mac.
