Since updating to 10.6.6 my Audio Presets & Plugins are no longer working. When applying them to a clip, the sound is immediately muted. Does anyone know of a fix for this issue? Thank you in advance.
Unfortunately I can roll back to 10.6.5 and I've tried re-installing the plug-ins. All of which did not work.

I'm having the same problem with my custom presets which were just specific settings for the standard Logic and Final Cut presets such as Space Designer, Compressor, Adaptive Limiter, Channel EQ. Looks like it's any custom preset with gain has the gain turned down as far as it will go, and if you try and fix or change any of the messed up settings, they immediately pop back to where they were.
Can you tell us specifically what plugins? There are a few Apple AU plugins that have been discontinued (killed off) or changed and your previous presets were not remembered. Happening in FCPX, too.
I'd contact Sam Holland tech support and ask them. This is going to be specific to their plugins being compatible.
