Verifying Backed Up Mail:
Go here and see if these are seen in your iCloud account: https://www.icloud.com/mail. If they exist, then all is there. If not yet seen, and you have just uploaded them from a backup or other source, then you'll just have to wait it out. It can take some time, indeed, if there are thousands to upload.
