I have a late 2012 iMac and have just got a new M1 iMac the transfer assistance didn't move my mailboxes across all new mail comes to my new iMac (I use mail with gmail outlook and apple mail) I saved important mail on my Mac in a mailbox how do I move them across?

You can export each mailbox to a .mbx file to a external drive and then import them to your new Mac. Just right click on a mailbox to export. Then on your new Mac go to mail, file ,import to bring to your new Mac.
