So if I have two phones on the same Apple ID and am trying to get one synced to the new one, and everything backed up except one app, can I do a new iCloud back up and not backup the rest of the apps and just do that one without it affecting the stuff on the new phone?

Try going into Settings > Name > iCloud > Manage iCloud > Backups > Device > choose what data to backup pertaining to which app you want. Remember it's the data from the app that's backed up, not the app per se.
