Why are magnetic dots starting to appear in the middle of the AirPods pro case? And they are don’t come out (i clean it every week)

I’m not sure how to isolate against incursions by magnetic dust particles, however.
A protective case might work, if it sufficiently seals the case closed.

Why do you think the dot is magnetic? Is it interfering with the use of the AirPods?
Something may have stained the case. Unless it interfers with charging, I wouldn't worry about it. Stains happen.
