I have a couple of websites that are persistent in the Notifications menu in Settings. I've cleared my cache, web history, removed the specific website folders from the /Users/user/Library/Caches/com.apple.Safari folder to no avail. I even turned off iCloud syncing with Safari, yet they reappear in the Settings panel and in the Caches folder mentioned above.
Has anyone found a solution to this?
Doesn't solve the issue. I'm not having issues with them pushing notifications to my desktop in the upper right hand corner. I just don't want these folders to keep popping up in /Users/user/Library/Caches/com.apple.Safari/RemoteNotifications and in the Notifications panel of the Settings window.
The Settings/Notifications window in Safari is clear. I'm talking about the Settings/Notifications window in the General Settings. This is where it keeps popping up.
Alright, I found a solution it seems.
You go to user/Library/Safari/RemoteNotifications. There will be a plain text file named "Permissions.plist." This file will have the trouble websites (for me it did—the exact two).
Make sure Safari is closed out completely.
I created a new plain text file named "Permissions.plist" with the following code:

<!DOCTYPE plist PUBLIC "-//Apple//DTD PLIST 1.0//EN" "http://www.apple.com/DTDs/PropertyList-1.0.dtd">
<plist version="1.0">
<dict/>
</plist>
Then I replaced the file that was in the folder with this file.
And for good measure, immediately after doing this, I cleared my entire history and caches on mobile and desktop, then restarted both devices (since I'm using iCloud).
Issue resolved it seems.
