In basic terms, the do not disconnect message is shown because the computer or iTunes is still doing something with the iPod. It might be that iTunes is still copying media to your iPod, or that an anti-virus programme is checking the iPod for viruses.

A simply method is to turn off the computer. Once the computer is off, it cannot be talking to the iPod and so it would then be safe to disconnect it.

Once you turn the computer back on and connect the iPod to it (and iTunes), one would hope that the message doesn't appear again. If it does continue to show that message, check to ensure that your anti-virus programme is not "holding" the iPod.
