On icloud, I see that photos I have marked as a favorite have a heart on them. I can skip them when deleting photos.
But what about my albums? How can I quickly identify which photos are in albums so I don't delete them?

You can see pictures in albums with the Sidebar choice:
Personally, I don't do much organizing at iCloud.com, but if I wanted to see all the pictures "Not in an Album," I'd start on the iPhone that has that filter:
I'd go through and select them all (there's not "select all," apparently,) and put them in an Album named NotInAlbum. All you select will disappear, of course. But at iCloud.com it would be easy to open that album and see the ones you want.

It is kinda weird but creative and way better than ... sorry there isn't a way to do that.
Maybe everyone else doesn't delete or just pays for more storage. I suppose another alternative is just to mark everything in an album as a favorite.

"Favorites" can be used as a marker for things other than actual favorites. But albums are a handy way of marking pictures-- and that's a good way of thinking of albums. Albums are just a way of showing pictures that have the same mark. The picture of "Aunt Ethel at the Grand Canyon" can be marked to appear in the "Grand Canyon" album, and it can also be marked to appear in the "Aunt Ethel" album, and it's marked to appear in the "September 2015" album. Each album is just a list of pictures with the same mark, so having pictures in multiple albums takes up no more storage space-- they're just on multiple lists. Recently Deleted shows pictures marked to be deleted in 30 days.
If only the “mark” was a literal mark like the heart on favorites. I guess I’m a fan of visual queues.
