After recording a take in logic and getting it in time with flex, I go to trim the clip with the trim tool. when doing so if I cut on one of the flex markers the audio shrinks.

The only thing that comes to mind is that your Audio Region probably has a built in Tempo that differs from the Project BPM. Can you confirm? Please bear in mind that the Project Tempo Map (KEEP or ADAPT) will affect this behavior.
Here is a what it looks like when this happens and you turn Flex On/Off:

Audio Region is 95.2 x 2 = 190.4bpm
Your project tempo is 158bpm
Therein lies the issue....Can you save a Project Alternative and then try this?

I've figured out the issue, after turning off "Snap edits to Zero Crossings". The issue doesn't happen. I've only tried this on one project so far but It may be the reason it happened in the first place.
This has to do with your sample rate of your project and the audio file. IF your audio is 48k but placed in a 44k project, as soon as you cut the file, it will treat the separated parts as 44k and shrink. See example. AND if flex time is on, it will shrink a LOT, since you are forcing the tempo.
IF your audio and project are 48k, you will not see this happening.

This certainly seems to be causing the issue. This is what happens when I try it with a test loop.
I don't think It has built in audio tempo but I'm not totally sure. The audio was recorded into logic at the same tempo and I used flex to get it in time. It doesn't change lengths when turning off flex.
Use the key command "Bounce Region in Place" as opposed to Bouncing it Out (which can mean something different). Once you bounce it, you do not necessarily have to use Flex anymore. May I see the Tempo Map of the Project? I believe this can be causing the issue.

When I set it to Apply Project Tempo to Region & Downbeat with the tempo at constant it seems to work but, When I split the audio on the flex marker it still shrinks.
I think I did that correctly, If I didn't let me know. I bounced it out and used flex time again and the same issue occurs. When flex time is off it's fine.
