Since upgrading to Sequoia, when I quit Preview or Safari and later reopen the apps, they open to the last opened page or file. If I close with the red button, they will open to the home page/file. There used to be a “reopen windows on launch” feature under Preview>Settings>General but I don't see that option in Sequoia.
I want to close the apps and reopen to fresh page or a specific file.

It's still there - Close windows when quitting an application" If it's off then if you close an app then reopen it the windows will open again.
Note - this really only works with Apple apps. None-Apple apps don't always obey this setting. If they don't then you need to contact the app's devs -- Apple can't do anything about it.
I'm not having the same results. In Preview, I still get the last opened window when I quit the app. If I close the app with the red button, Preview will next open in a new window. Same with Safari and Reminders and Notes.
FWIW, the red button closes the window, it doesn’t quit the application. You can check that by simply looking at the menu bar - you’ll still see Preview next to the Apple symbol.
Zurarczurx has already given you the correct advice; if you followed it and it still is not working as desired: did you restart after that?

Are you absolutely sure that you have turned ON "Close windows when quitting an application"?
With those settings, if for example, you have a pdf open in Preview, press Command-Q to quit Preview (without closing the file), and then start Preview again, it should definitely not open the previously open file.
Can you please do some more testing, viz.
a) Try the same while booted in Safe Mode, in your account
b) Try the same, booted normally, and logged in to a new user account
