I purchased a few TV series as full series where they were all listed as one season. Before, I organized the shows’ seasons and when I synced them, they’d show by season. Now when I sync these shows, the only Season that appears with these shows is the first season while the other seasons can’t be seen. Is this based on iPhone update and will it be changed back?

I understand the metadata matter. I think it’s a software update matter because with previous software versions, if you were syncing a show that were purchased as a full series and not by season, it would separate the episodes by season if you edited the info to indicate the correct season even though that doesn’t change the metadata which sets the season for every episode of the series at Season 1. Now with the newer software versions, if you edited the info to indicate the correct season while the metadata says otherwise, the later season episodes won’t show on iPhone Apple TV when you sync them.
The season information would/should be metadata embedded for each episode. For purchases from the iTunes Store, any missing or ‘wrong’ metadata information can’t be edited by the user, unfortunately.
While you can give feedback about any purchase, it is up to the supplying studio to make any changes, if they are willing to do so.
Not sure how you re-organized that before, but if you used playlists for that, then those do not transfer to other devices through syncing. Playlists can be available through Home Sharing, but only for downloaded content in mp4/m4v/mov format, not for HLS (.movpkg) format.
