I have been dealing with this issue for years and I don't know what's the issue. While mixing a song in logic everything is perfect. When I bounce the song, random Pops and Clicks happen on certain words that don't appear in the mix.
The only solution I have so far is to bounce the song out in separate portions then piece them together in a new project. But when I try to bounce the ENTIRE song, random pops and clicks show up that don't appear while im mixing.
Depending on what kind of file your are creating on the bounce you might try turning off anything that could alter the sound. For instance, for PCM-AIF disable normalizing, make dithering none, bit depth 16 and sample rate 44100. Or in MP3, turn off normalizing, set bit rate and quality to highest.

Or another solution is to export the song over and over and usually around the 20th time all the clicks and pops will go away. but that alone just lets me know this is not normal
