I noticed online that someone suggested not using Migration Assistant for transferring from one Mac to another Mac if the old computer is intel and the new one is M3.
Any thoughts on that?

Most of your applications will work. No 32 bit applications, but if you're running a recent macOS right now (Catalina or newer) there is also no support for 32 bit apps.
Some software is not designed to run on M series computers, the program Rosetta 2 is for that. When you first launch an app that is in Intel style, your Mac will install Rosetta 2. After that, you won't notice anything, the app will just run like it is a native app designed for apple silicon

will migration assistant help to migrate windows portion also? What is best way to go about?

Apple Silicon Macs cannot run Intel versions of Windows. Nor can Rosetta 2 run Intel applications which depend on the ability to create virtual Intel machines.
If you want to continue to run Windows virtual machines, you will need a current Apple Silicon version of Parallels Desktop, with Windows 11 for ARM installed inside of it. The ARM version of Windows 11 can run some "regular" Windows/Intel applications using Microsoft's own emulation or translation code, but there are limitations.

You will not be able to use your existing virtual machine images on a new Mac. However, Parallels says that there are ways to copy your data between virtual machine images.
