The icons (Mail, Messages and Launchpad) are on my dock but invisible. I can still click the visible empty spot for each app to open the apps. How can I restore them so that they are visible?

Safe Boot, (holding Shift key down at startup), does the problem occur in Safe Mode? Could take 10 minutes or more.
Delete this file...
/Users/YourUserName/Library/Preferences/com.apple.dock.plist
Apple hid the Users' Library folders...
Method 1:
Safe mode attempts to repair Disks & clears lots of caches & loads safe Drivers, & prevents loading of 3rd party extensions, so if Safe Mode works try again in regular boot.

If you do a Get |Info on them do the Icons show there?
Do the Icons show on them in the Applications folder?

That fixed the issue! Safe Mode, then delete the dock.plist and then rebooted in normal mode. All OK now.
