Using CleanMyMac 3 has not cleared these messages that come into my iMac.

Other warnings come also, iCloud is being hacked... Mac OS: The system is in danger!... Bank account: Security... Gmail Alert: your account is being hacked....

Closing Safari, clearing the history and cache has not helped.

Any other solution?

Yes - Remove CleanMyMac 3 aka BrickMyMac

Any Third Party Applications that will interfere with the normal operation of the OS,  is an invitation for disaster.

Certain Applications maybe available on the Apple Apps Store - this only means the Developer is prepared to pay Apple a portion on each sale. What the Application may do to the computer is up to the User to check this out before purchase

Any of the below should be removed as per Developers Instructions

1 - Disk Cleaner

This will include CleanMyMac , aka “ BrickMyMac

If you got this when surfing, it's a scam ... ignore it and try and avoid that site.

What other evidence do you have your Mac was "hacked"?

CMM is essentially malware in its operation disrupting your system to serve no purpose. You need to uninstall it using the developer's instructions. That same goes for any 3rd party fixer, AV, cleaner, optimizer and etc.
