I have set close to 500 rules but unless I select all the emails in my Junk folder and select "Apply Rules", my Junk folder fills up with close to 500 junk/spam emails a day.

Did you look in the Junk Settings in Mail?
There is a radio button to “Perform custom actions (Click Advanced to configure).”

Rules can only be automatically applied to incoming email not to email already not in the inbox.
Rules only run automatically on the inbox. There is no way to run them automatically on any other mailbox.
They do run automatically to all incoming inboxes.
If you want to create custom rules for Junk, you can do that in the Junk Settings in Mail.
