Open Mail and select your Mailbox in the sidebar.
Go to the Mailbox menu on top
Choose Rebuild

Mail > Mailbox menu > Rebuild.

Make sure you have a backup first. People above aren’t wrong. It isn’t “reindex”, but “rebuild”. It deletes all of your messages and downloads them again from the server.
