If you no longer want to store data from a specific app in iCloud, then you must first delete the app. After that, you have to go in and delete the app's data from iCloud.
Go to:
Settings -> Apple ID (Your name) -> iCloud -> Manage Storage.
Find the app in the list and delete it.
