How do I replace the inboxes from different accounts in the toolbar at the top of the messages like they used to be before the last software upgrade?

Do you mean at the top of the sidebar in Mail? Do it like I added the All Junk to the top of the sidebar in this animated screenshot:
You can add Inboxes, Flagged, Drafts, Sent, Junk and Trash in the same manner.
