Finder folder selection lost after restart

On my Mac in each desktop space I have different folders open. I have 12 desktop spaces with about 40 folders open. After restarting, in each space Finder always would go back to showing those same folders. So, I used spaces to organize my work: I could change the space then find the relevant files there quickly.

Just recently when I restarted, every single folder in every single space now shows either the top level of my Mac (showing on Macintosh HD and Network volumes) or my home folder. In each space there are the intended Finder windows for each folder that I want to see, but the chosen folder is not displayed. All my organization is lost.

Why did Finder not re-display any of the folders that it was displaying before I restarted? Is there a preference file that I can restore from a Time Machine backup (say from two days ago) that I can use to re-establish the desired folder layout in each space?

I re-organized a little bit and restarted and the folders were restored as intended. Thus, this loss of organization doesn't happen every time I restart.

Did I do something to make the Finder reset its folder, like so sort of special key combination? Can I write some sort of script to make sure all my folders are organized correctly no matter what Finder does?
