2 Different Documents and Desktop iCloud directories for 2 different macs!
Can my MacBook Pro have a different Documents directory and Desktop directory than my Mac mini both under a same Apple ID in iCloud?

The Documents folder and Desktop folder are shared between all your iCloud devices in iCloud. You would have to create subfolders there for each device, if you want to keep the documents separate.
