Since the equation editor's purpose is to convert a subset of supported LaTeX/MathML syntax to an embed MathML object, any use of a different font would need to be applied during the construction of the equation. The editor excludes the use of LaTeX packages (.e.g. fontspec) that could permit this font change, so Apple would have to modify the converter behind the equation editor, and I expect that is not in the product planning.
You can "clean up" the equation somewhat by using the following around your equation:
\textstyle{…}
which will make more attractive integrals than without.
