Troubleshooting Lost iCloud eMails:

Log in here: https://www.icloud.com/mail. Are they seen? If not, then they are gone, and you'll have to recover them, like by restoring a device from a backup.

Check mail filters and disable rules Set up rules to filter email in Mail on iCloud.com - Apple Support

Then search mails Search for email in Mail on iPad - Apple Support
