Is there a way to setup a separate account with Apple just to pay subscriptions where you can put money into the account

You can just use your current Apple ID account,
Sign in to your Apple ID account page and edit your Apple ID details.
On the Sidebar click Payment methods -> then tap Payments Methods and tap Manage payment method.

FYI: you can not merge multiple Apple ID accounts.
