How do I make an alias of an open file?

In what application? Different applications have different ways of determining where the file is located. Sometimes, it's as simple as doing a "Save as....." and the default save location will be where the original file is (though not always).
I don't use Numbers much. However, if I click on "Open" I'm defaulted to the folder where the currently open document lives. Also, it appears that, if you're using iCloud Drive, Numbers creates a folder for itself.
I can't create the latter but agree the former works.

The app is Numbers - and there is no Save As in the File Menu.
