Why don't the mailboxes on my Mac show up on my iPhone?

What mailboxes? If you mean the inboxes for your email accounts you must add the accounts to your iPhone. If you mean additional mailboxes beyond inbox, sent, trash, etc for them to appear you must have the account set up as an IMAP account on all of your devices. POP accounts cannot sync mailboxes.
