I migrated my files and folders from my old Mac to my new one, but the downloads didn't migrate. What should I do differently?

If all you're missing is what was in the downloads folder, copy and paste the files using Finder.
From an external drive you copied them to, not TM.
If you downloaded stuff and subsequently installed the app or whatever, then the downloaded file should have been placed in the trash. That folder is just a temporary parking place until things are installed/moved to the right place. So, I'd guess that is what was done; if there is something missing, just download it again.
What downloads exactly?
