Today I launched Logic Pro X as usual, and it asked me to allow to install a new helper tool for it's content library, which I did.
After that, the whole interface is laggy as ****.
Any ideas?

After a long day of desperation in one hand, but community support on the other hand, I finally found the culprit.
It was an iPad app I used for Logic shortcuts called Metagrid.
It appears that the Metagrid Control Surface script I installed into Logic suddenly stopped working and caused this behavior.
I just deleted it from the Control Surface Setup and the issue was resolved.

Unfortunately, I can't recreate the conditions and take a screenshot, but I remember it was asking permission to install a new helper tool, something regarding the content library.

Ah, the content library relocation tool - read over that in your fisrt post. I've never used that (did it manually), so that's why I've never heard of it.
Time for the panacea: quit everything, shut down, and reboot.
Helper tool for what? Logic never installs helper tools as far as I'm aware. Is it related to a plugin? Can you say what the installer message was?
Already did that, nothing changed.
I also tried quitting everything and running Logic alone, still nothing.
The helper tool only allows you do install content in a secure way e.g. on an external drive. It has nothing to do with UI performance and is not even active only in specific cases.
