My old iPad did not have enough iCloud storage and had not backed up for awhile. When I got my new iPad it only transferred that from the cloud. How do I transfer the remaining data without screwing everything up.

Whatever was transferred over or whatever was resident on your iCloud account is all there is. In other words, seeing as you didn't have enough iCloud storage, whatever was stored was just 5GB (free) worth of data.
You could use a computer with iTunes and make a full backup there, then restore that to the new iPhone.
My old iPad did not have enough iCloud memory to hold all the data on it. When I turned on my new iPad it only transferred over up to the last iCloud backup. How do I transfer the remaining data without screwing anything up?
