I just organised a replacement phone through apple care is it correct that I pay the full amount initially for the phone

Yes, they do place a hold charge on your account until they receive your original iPhone back.

With any AppleCare+ express replacement, the hold is only ever actually charged if you fail to return the original device within the time limit in the express replacement service terms.
