We already know that pined items on the doc bar will stay there even after you close the application and on the right side you can see the open application but after I upgrade to the Mojave I can see some application in the middle. They do not close even after you close the application.

Yes it is a new feature of the Dock to show recently opened applications, up to three in the middle of the Dock. Open System Preferences> Dock and uncheck Show recent Applications in Dock, if you don't like it.
