How to clear cluttered dock after recent update on Mac?

Ever since the recent update my dock is so cluttered. It has all these images of apps or documents that I have closed a long time ago and I don't need to see. I don't have on the show suggested and recent apps in Dock, but everything to the right of the line that separates the dock from rest won't go away. I used to just see the downloads and the trash in this section now it's everything and it makes the dock stretch all the way across the bottom of the monitor. Does anyone know how to clear this up?

Oh, so they are minimized app windows. But FWIW in my setup if I quit such app, it un-minimizes its windows and prompts if I want to save them. Maybe some rogue 3rd party app intervenes in your setup? Or maybe some Dock preference needs adjusting?
