Apple TV with Harmony. Remote suddenly stopped working

I have a Harmony One remote control (the one without a hub). It has worked absolutely fine until yesterday. The blue light on the apple tv is flashing when I press buttons but nothing is working, there are no changes made to any devices but I did a software update on the Apple Tv after the problem started to see if that helped but no luck. Any suggestions?
